Formally, a Proto program defines an energy-based model. A useful consequence is that constraints combine by summation, making multi-objective design a natural part of the framework.
To test generality, we first reimplemented five published campaigns in Proto: symmetric proteins, de novo monomers, CRISPR-Cas systems, antibody CDRs, and multi-kilobase chromatin designs. Despite varied models, design objectives, and optimizers, all were expressible in Proto.
